Squantum Point Park is where you can catch the ferry into Boston. The ferry is seasonal so be sure to check out mbferry.com for further information. The ferry is $8.50 each way and parking is $5 for the whole day. For comparison it's common to pay $35 or more just to park in Boston for the day. It's a beautiful trip across the harbor and you get a great view of the Boston Harbor Islands. The ferry drops off at 1 Central Wharf in Boston, which is adjacent to the New England Aquarium (near to the North End, Quincy Market, Chinatown, the Theater District, and lots more) and at Seaport Fan Pier (abutting the financial district and filled with great restaurants).
